Paul doesn't die at the end of Dune Messiah, whatever the Fremen think. He is blinded, walks into the desert, survives, and comes back years later as the Preacher, who is killed on the temple steps in Children of Dune.
Paul Atreides dies in Children of Dune, stabbed on the steps of his sister Alia's temple in Arrakeen while he is preaching against the religion made in his name. He doesn't die at the end of Dune Messiah, though that's what everyone in the book believes. There, blinded and grieving, he walks alone into the desert. The blinding: Dune Messiah#
Twelve years into his reign, Paul is the target of a conspiracy led by the Bene Gesserit, the Spacing Guild, the Bene Tleilax and his own wife, Princess Irulan. The Face Dancer Scytale lures him to the house of his old Fedaykin Otheym. Paul has foreseen the trap and walks into it anyway, as his visions tell him he must. Chani is pregnant at the time. When Paul's men close in on the conspirators, they set off a stone burner, an atomic weapon that blinds anyone who looks at it. Paul loses his eyes along with many of his soldiers. He goes on walking and acting as if nothing has happened, because his prescience shows him where everything is. It lets him stay on the throne, and it frightens the Fremen. (Dune Messiah)
Walking into the desert#
Chani goes to Sietch Tabr to give birth and dies in labour, bearing twins. With her death Paul's visions end, and for the first time he is properly blind. He still kills Scytale, who is threatening the newborns, by seeing through the eyes of his infant son. (Dune Messiah)
Then he does what Fremen law asks of the blind. He names the twins Leto and Ghanima, leaves the sietch and walks alone into the desert, giving himself to Shai-Hulud. The Fremen believe he has died there. His sister Alia takes power as regent for the twins. (Dune Messiah)

The Preacher: Children of Dune#
Nine years later, a blind man led by a young guide is preaching in the streets of Arrakeen. People call him the Preacher. He attacks the worship of Muad'Dib and the priests who grow rich on it, the religion Alia now runs, and Alia comes to treat him as a threat. (Children of Dune)
Leto II, out in the deep desert after faking his own death, finds the Preacher and confirms what readers suspect: he is Paul, who survived the desert. Father and son argue. Paul had seen the Golden Path, the only future in which humanity survives, and turned it down because of what it would cost. Leto tells him he will walk it himself. (Children of Dune)
Death on the temple steps#
Paul comes back to Arrakeen one last time and speaks on the steps of Alia's temple, denouncing her openly in front of the crowd. Alia's priests have him stabbed, and he dies there on the steps. (Children of Dune)
It's a deliberate end for the man who started it all. Paul dies as a powerless street prophet, killed by the priesthood that was built on his name, while his son takes on the path he refused. Shortly afterwards Leto returns to the city, and Alia, who has lost herself to the memory of Baron Harkonnen, throws herself from a window. (Children of Dune)
What happens to Paul in the films#
No film released so far has shown Paul's blinding or death. Denis Villeneuve's Dune: Part Two ends with the fall of Shaddam IV, the end of the first novel: Paul alive, newly Emperor and sending the Fremen to war, with Chani riding away into the desert. (Dune: Part Two)
